Most of the early aptamer screens were for purified proteins, but for some purified proteins, such as transmembrane proteins, ion channel proteins, etc. Aptamer screening for proteins is not of obvious significance. Moreover, in many cases, the object of study is not a single protein, but a complex composed of multiple proteins, such as cells, bacteria.
The difference between multi-target screening and conventional screening is only in the composition of the target, and the screening process is not significantly different from the latter. However, due to the complex composition of the target, it is more difficult to obtain aptamers by conventional screening methods. Therefore, the conventional SELEX technique needs to be optimized to achieve aptamer screening.

Counter SELEX | Cell-SELEX is a systematic aptamer screening process commonly used to screen for target proteins on cell membranes. However, the Cell-SELEX procedure still has some drawbacks, such as the interference of dead cells during the selection process and the lengthy experimental procedure. Counter-SELEX is a new negative selection procedure that can effectively eliminate oligomers from surface molecules, often in combination with cell SELEX. |
Spiegemer SELEX | Mirror screening is an aptamer screening using the spin properties of chiral molecules. A library of right-handed oligonucleotides is used to screen for the spin isomers of the target. The obtained aptamer is synthesized as a levorotatory structure. Such aptamers not only recognize the target molecule, but also have high stability due to their left-handed structure which is not easily recognized by ribonucleases. |
Complex Targets SELEX | The same oligonucleotide library was used to simultaneously screen for specific aptamers of different targets in the mixture without interfering with each other. |
